Hi Andy, so a stop over in SF this Saturday night, rats, too bad we didn't know sooner, I would have recommended a local tour bus through the city, best way to catch all the local sights in one day!
Since you're on limited time it will depend on how you plan to get around SF. We have the Muni (bus, cable cars and trolleys) which goes just about everywhere but it takes quite a bit of time getting around or you can drive but it's a real pain with the traffic let alone finding parking that won't bankrupt you these days, SF is known as the city of No left Turns (aka: Three rights make a left)
Anyway, I would recommend strolling around the Wharf on Monday since you're staying there and if you plan it right, you should be able to get the following sites done. The ferry to Alcatraz and Bay tours is there along with the WW2 Submarine USS Pampanito and Pier 39 is at the east end towards the Ferry Building, that's where the Sea Lions like to hang out and tan (I recommend standing up-wind while observing – they don't use under arm deodorant).
For Sunday, I recommend:
1)Lombard Street - The crookedest street in the world. (You can walk or drive down it so if you're driving, do this on Sunday, otherwise Monday morning you can take a cable car from the west end of the Wharf)
2)Mikey's right, a walk on the Golden Gate Bridge is neat! (You will need a car or you can use Muni)
3)The newly rebuilt Steinhart Aquarium and indoor Rainforest located in Golden Gate Park across from the De Young Museum. (Again a car is quicker but there's the parking but Muni goes there as well)
If you manage to hit these sites You've done extremely well.
